That alternate ending on the Blu-ray changed how I see the whole trilogy

I grabbed a used copy of that sci-fi trilogy set last month for $12 and decided to finally watch the deleted scenes. The alternate ending for the second movie had the main character stay behind instead of going with the crew, and it completely shifted the tone of the third film for me. Suddenly the third movie felt like a forced sequel rather than a natural continuation. I checked online and apparently the director fought for that version but the studio overruled him. Has anyone else had a deleted scene ruin or improve a whole series for them after seeing it?
